The ENTIRE Decepticon army of several 1000s versus one person. I think the winner is clear.

 

The Decepticons, even if Samus is as "powerful" as you think (I never thought she was that powerful in the games). An entire army could take her down. Her targeting system can only target on enemy at a time, so the Decepticons would just swarm her.

The Decepticons could just wait by those upgrade pods, then when Samus goes to step in and get all super missiley and Blot, BAM! Dead bounty hunter.
