The TF's origins are simple enough that it is relatively easy for them to crossover with another franchise. No complex origin story that involves alternating between gods and techno-organic conquerors, they're the creations of an ancient alien artifact. If you wanted the movie tf's to crossover with another franchise, you could simply have the Allspark originate in that franchise's continuity as a "What if?" story.

I'm saying that if you wanted the movie tf's to crossover with Marvel(for example), it's a simple matter of having the Allspark land on an uninhabited planet in the Marvel Universe.
And by 'If' we mean 'No, thats a terrible idea'.
